Square Enix has announced that they will once again be taking part in the E3 festivities with a digital showcase the Monday before the show begins.
Much like the strategy Nintendo employed with their E3 shows, Square Enix will be airing a pre-recorded video on Youtube, Mixer, Twitch, Facebook, and Twitter as their E3 event this year. It is unclear if it will take the exact same structure as a Nintendo Direct or will be something different, but we should find out soon enough.
The company has a number of projects currently in development, so it is likely to have a lot to show. Shadow of the Tomb Raider is very likely to be there, as well as Octopath Traveler. Kingdom Hearts III and the Final Fantasy VII Remake are both still in development, so there is a chance they will show. Rumors have been swirling about an Xbox One port of Nier: Automata, as well. Square Enix is also hard at work on an Avengers game and this seems like it would be a great time to show it.
The digital showcase will air on Monday June 11 at 10:00 AM PDT and will be simulcast in Japanese.

Our Take
I'm really curious if Square Enix's new attempt at Final Fantasy VII is ready for primetime yet. That's definitely the biggest question mark for me.
